Abstract
Bottom-up proteomics enables a systems-level analysis of proteins involved in a particular sample set. In this protocol, we describe the workflow to prepare Klebsiella pneumoniae and macrophage cells for co-culture, how to extract and prepare samples for analysis by high-resolution mass spectrometry, and lastly, how to analyze the output data files. This workflow allows for the identification of proteins involved in both the bacterial and host perspective during pathogenesis.Entities:
