Abstract
BACKGROUND: Cu/Zn-superoxide dismutase 1 (SOD1), encoded on chromosome 21, is a key enzyme in the metabolism of reactive oxygen species (ROS) and pathogenetically relevant for several disease states including Down syndrome (DS; trisomy 21). Systematically studying protein expression in human brain and animal models of DS we decided to carry out "protein hunting" for hypothetical proteins, i.e. proteins that have been predicted based upon nucleic sequences only, in a transgenic mouse model overexpressing human SOD1.Entities:

Figure 12-DE gel image of mouse hippocampus proteins depicting identified fourteen hypothetical proteins. Accession numbers are given. Brain proteins were extracted and separated on an immobilized pH 3–10 non-linear gradient strip followed by separation on a 9–16% gradient polyacrylamide gel. The gel was stained with Coomassie blue and spots were analyzed by MALDI-TOF.

Mouse hippocampus proteins were separated by 2-DE and identified by MALDI-TOF, following in-gel digestion with trypsin. The spots representing the identified proteins are indicated in Fig 1 and are designated with their accession numbers of SWISS-PROT or dNCBI database. The number of matching peptides (Matches), probability of assignment (Score), theoretical molecular weight (MW), and pI values are given. a Identified in rat brain (Unpublished data, Shin et al., 2003) bPrediction of function of hypothetical proteins was performed by sequence-motif approach (Pfam, ) and NCBI database (BLAST search, ) and putative localization resulted from PSORT II using of k-nearest neighbour (k-NN) algorithm for assessing the probability of localising at each candidate sites. c Score is – 10*Log (P), where P is the probability that the observed match is a random event (MASCOT, ). NH, there was no comparable homologs with known function
